Trump is still "Commander in Chief"
The Commander in Chief Clause of Article II, Section 2 provides that “The President shall be Commander in Chief of the Army and Navy of the United States, and of the Militia of the several States, when called into the actual Service of the United States."

The NG are typically under the respective governor's control unless they are "federalized". This can happen at the request of the governor, or through the authority of the president. So, their "CiC can change at the stroke of a pen.
DC is different in two ways. One, is the NG is under the control of the president at all times. The other is that the DC police can also be federalized by authority of the president.
Two more things, generally the NG activities are actually usually by the Defense Secretary under the Presidential authority. The NG are also exempt from the Posse Comitatus Act when under state control.
